Drugs.com has a free Drug Interaction checker through MedNotes, and a more involved one that one has to register for (but is free).

I've been using drugs.com for years, since they provide to registered users the entire professional prescription information, along with contraindications and side-effects.

Also, the major drugstore chains have interaction checkers on the pharmacy portions of their sites.
